Duplicate transactions

Just wondering whether any users have experienced the problem after downloading banking transactions, reconciling and then backing up, produces an error of unable to complete due to duplicate transactions. I am aware the process of rectifying the problem is to install reckon enterprise, find the offending transaction, delete and create a new company file, but surely this software issue could be easily fixed.
