Employment summaries do not match payroll summary

Hi,
I have a discrepancy between payroll summary report and employee summary for the financial year. I have narrowed it down to one salary sacrifice payment for one employee. The employee summary does not include the $250 but the payroll summary does. I have checked the super clearing house & they have received it, clearing house matches the payroll summary, but not the employee summary. The employee summary is $250 less than the payroll summary. It seems the RESC is not ticked for this one - how do I tick it?
Any help on how to solve this before I close the year & do STP?
