Hi I did the jobkeeper in my payrun for the week ending 29.04.2020 using
JOBKEEPER-START-FN01. I was told I would only have to do this at the beginning as my employees earn over the $1500 allowance and then at the end using
JOBKEEPER-FINISH-FN06. I was told I don't have to do anything else in Reckon I only have to advise the ATO monthly through the ATO portal. Is this correct?

You are essentially correct.
However, note that there are going to be 13 fortnights for JobKeeper so we will be finishing with JOBKEEPER-FINISH-FN13 rather than 06.
However, if any of your employees cease to be eligible for JobKeeper, e.g. they resign, then you would use JOBKEEPER-FINISH-FNXX where xx is the appropriate fortnight.1 -
