Jobkeeper pay cycle

Hi I have a question that my usual pay cycle starts differently with ATO's pay cycle.

I've made my usual fortnightly pay run on 2 April for the period from 20/03 to 02/04. I then made the next fortnightly pay run started from 03/04 to 16/04 and paid on 16/04 with the jobkeeper payment. I'm planning to make the next fortnightly pay run on 30/04 for the period from 17/04 to 30/04 with the jobkeeper payment. My pay cycle start date will differ from ATO's required fortnight pay cycle which is from 30/03 to 12/04 and 13/04 to 26/04. So is that an issue that I should be concerned?

For Job Keeper it is not the pay periods that is important but the pay date.   If you paid your staff on the 3rd of April then that is in fortnight 1 for Job keeper purposes. However, if you have not paid $1500 for fortnight 1 to those staff members you will need to make the additional payment by 30 April.  As long as you pay the employees $3000 by 30 April you will receive the full Job keeper payment for each eligible employee in early May

Thanks for your reply. I will make my next pay run on 30 April for the period from 17/04 to 30/04 for some employees that missed the previous pay, so in my Reckon one payroll do I just enter $3000 in the item row for JOBKEEPER-TOPUP and also enter a row of item JOBKEEPER-START-FN03 as my pay date is in the third fortnight (27/04/2020 - 10/05/2020). Will I still be able to receive ATO payment in May?

You have to PAY them on 30 April otherwise you are not entitled.  If you have not paid them already for the 1st two pay days (FN1 and FN2) then you would pay them $3000 with JOBKEEPER-TOPUP on 30 April and include JOBKEEPER-START_FN01.  If you had made some payments already to employees then the popup will be the difference between $3000 and what you have paid them already.
