Allowances are included at W1.

Amounts subject to salary sacrifice arrangements are not included at W1.

As per Janet's comments, do not include salary sacrifice at W1, as it is claimed by the employer as superannuation (SS contributions) leave loading is still reported at W1 along with Allowances.

Why for some months it's adds the Salary Sacrifice then some not?

Firstly check the payroll item set up for Salary Sacrifice - Tax Tracking Type should have None selected (Not Gross Payments). Then in your BAS set up for W1 - Gross Payments should be selected and Allowances if you have them as well.
