Deleted transactions showing as uncleared ... so my reconciliation never balance


I am running Reckon Accounts Personal Plus and am trying to reconcile one of my investing accounts (which holds shares).
Several old transactions appear as uncleared in the account reconciliation. But they don't appear in my transaction list - I must have deleted them when I was experimenting with a new transaction type. As a result my cash balance is out, as are system totals, charts etc by the sum of the uncleared transactions (about $3k).
My transaction list shows a balance of $84. the reconcile dialog is looking for a abalance of around-$3k, but shows only $700dr of uncleared transactions. The resulting reconciliation report shows several other transactions from 2014 that make up the difference. BUt since I cannot see those transactions in the reconciiaton page, they can never be cleared.
Any ideas how to fix?

Are you able to go to the account register for the investment account to confirm whether the transactions exist there?
When did you last successfully reconcile your accounts at a time when they displayed the figures you are expecting?
Consider including some screenshots (redact any sensitive info as needed).

Here is a photo of a reconciliation report. The problem goes back a long time and relates to the 2008 entries that have been deleted from the account register. This all happened a long time ago and I don't remember the exact process that created the problem. I do recall experimenting with a few transactions then deleting them from the register. I am not sure why they remain in the uncleared list though.
Since entries don't exist in the register, there is no record to add 'c' or 'r', so seems there is no way to remove the records from the reconciliation.
The 'missing' transactions also mean that some of the report balances don't equal register balances. Several reports give erroneous totals. Stacked bar charts show is sum of all the individual shares in my portfolio, whereas the line chart total uses the system total (sorry, no example/screenshot here). In any case the stacked bar sum and line chart are out by the missing entries above.
Obviously the reconciliation is out of balance. My register shows balance of (say) $100. but if I clear all uncleared entries available in the reconciliation dialog, the cash balance is out by the $3000 or so of uncleared entries referred above. If I seek a reconciliation difference of zero, cash balance in the register is out by $3000. If I want a correct cash balance, I must put up with a difference reported on the reccie screen.
