Two general ledger accounts have been set up with online bank option.
When we go to pay bills, select online bank. only one general ledger is showing.
How do we get both general ledgers set up for online banking to show here.

In the chart of account, Did you tick "Online Account Access"?

Do you have more than one Accounts Payable account here ? :
when you go to Chart of Accounts and right click on the bank and select edit - in the online bank details tab is online access enabled? And bank details entered?

Maybe the general ledger is corrupt?
you refer to the accounts as general ledger accounts, which is of course is correct but you do mean bank accounts don’t you? Do you enter these using the Pay Bills window?

I've just noted the bank account screenshot from Nickiu is incomplete … You MUST have a number in the APCA number field too:
(NOTE: This screenshot is just from the sample file so not a real bank account, hence I've left the detail visible)
You should be able to find your bank's APCA number on their website or via a Google search as they're default numbers, per bank - In some cases, it's just 0s
