Is there a way of changing the physical location of where Reckon auto saves these files so they are NOT with the actual reckon file itself??

When you save the file you can just choose the folder to save it in. I've created separate folders for these so I know exactly where they are.
Would that work for you?
It doesnt give me a choice of where the folder is located to choose that. I was able to do it for the STP files but the "export SAFF" button just does its own thing?? I was hoping there migth be soemwhere in the reckon setup that i havent located
I might have fixed it.. The last time i forced it to go somewhere else and now when I go and tell it to Export SAFF it is going to where I last put it… so looks like I had to override it…thanks for the response Eric Murphy

Have you created a separate folder or do you have a specific destination on your PC where you'd like to save your SAFF files to?
As @Eric Murphy has mentioned, if there's a specific folder you'd like to save your SAFF files to you should be able to select it from the folder explorer that appears when you're prompted to save.
I've put together a quick little example below (click on it for a larger view). As you'll see my STP export files save to my STP Files folder whereas my SAFF files are saved to a folder called My SAFF Files folder which is in the Documents location on my PC.

What is happening specifically when you try to do this and where are you looking to save your files?
