Do you also want to change the phone number that your MFA codes are received on?

No problem, you can do that at the same time as changing your email address by following the steps here - How do I change the phone number for MFA security codes on my Reckon Payroll App account?

Do I download the app to the new phone after this or before

It really make too much of a different either way when it comes to the app itself.
You just need to ensure you still have the existing phone number to change the MFA assigned to your account so just ensure you've got that.
