Problem with PAYG tax not calculating correctly.

Recently taken over Payroll for the company and the previous payroll officer has still been using manual tax tables as the tax generated in Reckon is always less than what it is supposed to be.
Super is set up correctly and both Tax options are unticked, default rate set to 9.5% and minimum threshold is $450. Cannot figure out what is wrong.
The only thing I see different is the employees have been set up with the code 5-FullML, would this be changing the tax? I have never used this code before but the company has been running with the employees set to this so I assume it is fine. Any help appreciated as currently working out manually.
