Is it OK to upgrade even though we haven't processed June BAS?

Our EOFY15-6 payment summaries have been sent and the EMPDUPE file created and forwarded to our BAS agents.

Is it OK to upgrade to 2016 now?
Will we still be able to do our June BAS and June PAYG at the old rates?
