Closely held employees STP finalisation

Hi everyone, Can you run STP finalisation twice for the same EOY with different employees ticked? Once with Arms Length employees ticked, by 14th July, and again by 30th Sept with closely held employees only ticked? To avoid amendments if the accountant has EOY adjustments to directors wages?
